The Eastern Cape weather office issued a warning of heavy rain in places along the coast between Cannon Rocks and East London for Friday.
The advisory also says that heavy rain can be expected along the adjacent interior including Alexandria, Grahamstown and Peddie.
Weather office spokesperson, Garth Sampson, says heavy rain is expected in places over the central parts of the Eastern Cape, while flash flooding could occur between Cannon Rocks and Kei River.
East London received 67mm overnight while Mthatha received the second highest rainfall at 35mm.
The rest of the region received between 5mm and 23mm of rain.
